Because the 3" x 6" will give you a better tile definition, the 6" x 6" you will see only two grout lines and it is too simple. Most of the back splashes are done in rectangular sizes or mosaics. If you decide to go with the rectangular size, I would also suggest to introduce a decorative border in glass and stone, to make it more interesting.
