Repointing - Bottom to Top?

Hi,
We need to repoint our 1830 stone cottage as it currently has hard cement mortar. Is there any reason why we can't start at the bottom and work to the top? We want to do it that way as we have damp issues at the bottom so really want to get that sorted first. Are there any structural implications of doing it this way, or it is just advised top to bottom so you don't put mess on the joints you have just pointed?
Any advice would be greatly appreciated.
